It all depends on what you are reporting on. If it is client data, I use Excel and charts. It is usually a combination of SEMRush data, Google Webmaster Tools and Analytics.
If you are reporting on independent data (ranking, for example), there are many tools - Authority Labs, LinkDex, SEMRush, MajesticSEO to name a few.
Raven Tools are the most flexible. SEOmoz tools are more standard. I like them both. But if you created your metrics based on the client's business goals, you will have to customize your reports for each client. That's why Excel is my first choice.

There are several tools that you can use to improve your SEO reports. I think SEOMoz it's essential for every SEO and it comes with a great cost-benefit, because they have o lot tools in the package.
However my favorite tools to analyze rankings are Ranking Tracker from SEO Power Tools and SEMRush

use woorank.com (the pro version) for running automated reports. I do understand your frustration with the various options out there. We too have tried several (including Raven) as well as seoengine but found seomoz to be the overall winner.
Still, we use the woorank for generating the big picture reports but again (to your point) they do not have strong on page results.
